It is a long pier and the ship is headed for the part closest to land, so it is safer to stay at the end of the pier. Or it is a short pier, and the ship is safely miles away. Or the fisherman can't even tell the ship has malfunctioned. Or it is foggy or night and he can't see the ship coming.

I really don't care for the toy ship answer. If that is acceptable, then equally acceptable would be "it is a toy man" or "it is an imaginary ship", and many of these What Happened riddles could be solved by later calling things toys.
